Upgrading to 4.1 has a new change to the certificate files, please take a look at our troubleshoot before proceeding with the upgrade:

Upgrading from a version previous to 4.1 will require a new license.
Please reach out to our Service Desk or send an e-mail directly to our support to request it.

Upgrading from a version previous to 4.2 will require RECONFIGURING SAML FOR EACH WRITE-BACK SITE. If you do not reconfigure, the SAML login will fail.
